Title of Thesis: A web-based interactive visualization tool to explore patterns of amino acid substitution Kamalika Das, Master of Science, 2005 Thesis directed by: Dr. Penny Rheingans Among all the natural sciences, biology is the most data-rich subject. A few central databases of biology are growing exponentially in size with time. There has also been an exponential increase in the diversity of specialized databases in the last decade. These vast repositories of data contain valuable information relevant to cutting-edge biological research, such as research on genetic evolution. In their attempts to explain evolution, biologists, to date, have relied on observations alone to explain the divergence of protein sequences to form different types of organisms. Since amino acids are the basic building blocks of protein molecules, understanding the effect of the properties of amino acids in the substitution process might give biologists insight into genetic evolution. In this research, we represent the relationship among the different amino acids and their physiochemical properties using a graph-based visualization technique. We have developed a number of new visualization schemes for aiding the understanding of the relationship between amino acids’ properties and amino acid substitution patterns so that biologists can explain the observations in genetic evolution in the form of a scientific cause-and-effect model. MutDB services: interactive structural analysis of mutation data

Non-synonymous single nucleotide polymorphisms (SNPs) and mutations have been associated with human phenotypes and disease. As more and more SNPs are mapped to phenotypes, understanding how these variations affect the function and expression of genes and gene products becomes an important endeavor. We have developed a set of tools to aid in the understanding of how amino acid substitutions affe...

TreeDomViewer: a tool for the visualization of phylogeny and protein domain structure

Phylogenetic analysis and examination of protein domains allow accurate genome annotation and are invaluable to study proteins and protein complex evolution. However, two sequences can be homologous without sharing statistically significant amino acid or nucleotide identity, presenting a challenging bioinformatics problem. We present TreeDomViewer, a visualization tool available as a web-based ...

Motif Explorer - a Tool for Interactive Exploration of Aminoacid Sequence Motifs

Short amino acid sequence patterns, called motifs, play an important role in molecular biology research. While a number of tools for locating motifs in sequence databases have been developed, no existing tool performs fast enough to allow interactive searching of entire databases. Interactive searching enables biologists to explore the effects of changes to a motif on the set of sequences match...

BindML/BindML+: Detecting Protein-Protein Interaction Interface Propensity from Amino Acid Substitution Patterns.

Prediction of protein-protein interaction sites in a protein structure provides important information for elucidating the mechanism of protein function and can also be useful in guiding a modeling or design procedures of protein complex structures. Since prediction methods essentially assess the propensity of amino acids that are likely to be part of a protein docking interface, they can help i...

Substitution of soybean with canola meal in laying hens diets formulated based on total and digestible amino acids on performance and blood parameters

An experiment was conducted to study the effects of substitution soybean meal (SBM) with canola meal (CM) and formulated diets based on total and digestible amino acid on performance, egg quality, organs weight and blood parameters of laying hens from 73 to 83 weeks of age. A total of 128 laying hens were distributed by completely randomized design in a 2×2 factorial arrangement with 2 protein ...
